There are two three version of this story- mainly two are more used one which maratha tell and one which Marwar side gives. If we read and apply little bit sense than it becomes clear which can ne more accurate.

Jayapa scindia was a maratha general had previously attacked Ajmer when Marwar was rules by Maharaja Bakht Singh. Maratha force was defeated and Jayapa had to retreat. Bakht Singh died after some time of this incident and Vijay Singh became king.
Maratha army again came to north to collect chauth and tribute which always required a army to collect it. During this time Raghunath rao dispatched Jayapa with 10000 men to collect chauth and assist Ram Singh to get throne of Marwar.
Instead of settlement between Ram Singh and Vijay singh Jayapa wanted to make Ram singh king of marwar. He was already angry over Rathore Rajputs for his defeat at Ajmer. He wanted to avenge that humiliation. Marwar was attacked Ajmer was taken and soon Jalore, Merta too.
Vijay Singh retreated to Nagore and here marathas made blockaded Nagore with help of Rathore allies of Ram Singh. Rathores inside Nagore were hard pressed due to this blockade. When the situation became dire Bijay Singh opened negotiation with Jayapa.
But like before greed and proud overtook maratha general (same happened in Jaipur few yr before). They put unjust demanded so negotiation was not going anywhere.
Because of his success in Ajmer and Merta he was confident that Nagore too will fall easily so he refused help from other maratha generals. Peshwa's advice and order to free himself from this affair was rejected.
But soon Jalore was recovered and Nagore stood the blockade but the situation inside was very poor. Water and food became scarce. Negotiations were started but as we see due to greed and personal enmity of Jayapa towards Rathores no settlement can be achieved.
Now we come to that incident where Jayapa was killed.

Now there are things which didn't fit the narrative of planed assassination. It says He was killed by the assassins dressed as beggar in open while bathing. If he was to be killed by assassins then there was no need to send people in den of hyenas which meant sure death.
"Some of menial were dressed in maratha attire"- Do not thing marathas were fool to not see that and not suspect anything. If it was planned than Marwar army would have attacked the marathas to gain advantage of chaos but this didn't happened nor was tried.

Rathore do not take insult quietly and when Jayapa in his over pride abused Rathores he was killed in same manner as Salbat khan was killed in mughal darbar by Amar Singh Rathore. People are free to believe the version they seems likely.
