Note Taking with @obsdmd is pure bliss. Over years I developed my own system for academic notes and today finally I wrote on the ideas.

1. @obsdmd is arguably the best tool for academic writing. It is extendable, you own your data and it is blazing fast.
Use it. Overcome the MS Word addiction.
2. The longevity of your note taking is directly proportional to how well you thought out the structure of your notes.
A million methodologies exist. Zettelkasten, LYT etc.
I tried most of them and out of the box none are great for natural science.
3. Here is a new methodology I was using for a long time with 100s of notes and still sharp.
4. Read a paper. Make a "Source" note. Summarise, don't plagiarise (i.e. don't copy paste). Put all atomic bits of information into a "Compendium" note on a topic.
5. Your Compendium note will become a silo of knowledge. If it gets too big split it by topic. Here is an example on "Forest Ecology"
6. Write down every question and every idea that comes along as you read your primary sources. This will sharpen your critical thinking and creative ability. These become "Thought Notes".
7. Finally when you feel you have sufficiently grazed the literature. Go to your questions, sort and sieve them and pick one that you want to explore.
8. Now you go through your Knowledge Silo or Compendium and pick out all the relevant facts to this question.
9. Writing a readable piece of info now becomes a matter of simply paraphrasing these facts you gathered with respect to the question you are exploring. This becomes an Ontology note.
10. Combine a few ontologies and you have your first paper draft ready.
